Yes, the <TOP>/configure files are used. I meant
seq/configure/CONFIG_SITE not seq/config/CONFIG_SITE. Setting INSTALL_LOCATION in seq/configure/CONFIG_SITE works for me. Do you have any $(HOME)/configure/* files or environment variables which may be overriding settings? Are you using the latest version of base? Which version of the sequencer are you using?
