Does it not pull in the configuration from the <TOP>/configure
directory?

I have that set already.

The comment in seq/config/CONFIG_SITE about INSTALL_LOCATION_APP is old
and
needs to be changed. Try adding the line 
"INSTALL_LOCATION=/usr/local/EPICS"
into seq/configure/CONFIG_SITE.
