Fritz,

  You can get the controls dialog from the graph
window by right clicking inside the graph.  This
will invoke a pop-up menu, from which you can
select the item labeled "Controls Dialog...".

  You are probably running an older version.  The
current version doesn't allow you to dismiss both
windows, in order to preclude the possibility of
having an interfaceless X program running bootlessly.
