I was about to add the flag
COMMANDLINE_LIBRARY = EPICS
to CONFIG_SITE.cygwin-x86.cygwin-x86-debug.
If I do that how much of base do I need to rebuild?

Weird, never seen that myself. Have you tried rebuilding Base with readline
turned off? You then won't be able to do history recall, but it might stop
the funny behaviour.
