100 sensors is quite a large number to handle. One of your problems might be cabling density. Are all the signals coming from one relatively contained area, or are they widely distributed? Could you consider distributed I/O and divide the problem in that way? Are you planning 2, 3 or 4 wire measurement connections - how long will your cabling be? You did not comment on required instrumentation accuracy. As you comment, cost and reliability questions also come into the decision making process. Would multiplexed readings be appropriate, rather than 100 direct connections to the instrumentation?
Anyway some ideas:
VME crate, carrier cards, ADC IP modules and PT100 PIMS. I am guessing that there are quite a few ADC/PIM combinations used by other facilities. We use Hytec Electronics modules for this, but never at the density you suggest. Depending on components used, you should be able to find EPICS support.
Beckhoff solutions - but I am not familiar with their range for this type of application and number of signals.
Agilent meters offer some multiplexed solutions, but again, not at this signal density.
Finally, you might consider using a PLC to marshal your inputs. We use Omron PLCs and they have 6 channel modules, but at 100 signals this might be difficult.
If you could distribute the I/O then all the above have merits.

I'm looking to find something that works out of the box. The PT100 is a requirements.
Beckhoff has a KL320X, I thought someone has experienced on that...
I've to balance the cost and the reliability of this solution.
