My IOCs almost exclusively use Ethernet, RS-232/485 (mostly using Ethernet terminal servers), and USB.  The only specialized PCIe hardware I am using are a few CoaXPress frame grabbers for high-speed cameras.

The IOCs operate on ms time scales.  For faster things we use dedicated hardware, mostly COTS devices like those from Measurement Computing, LabJack, etc.
